I'm select a file in the project navigator (it is there, it is not red or missing) and Xcode simply does not open the file.

Lol. My console was covering the entire screen. Cmd+Shift+Y fixed it.

If you're using Xcode v12.0.0 or higher, you can use Stay On Top option from Window tab.
A plugin exists for this.
Start by installing mySIMBL: https://github.com/w0lfschild/mySIMBL
Next, download this entire repo: https://github.com/rwu823/afloat
Extract the zip file and open the folder in Finder. Navigate to the “bundle” folder. You should see two files: “Afloat.bundle” and “SIMBL-0.9.9.pkg.”
With the mySIMBL application still running, drag and drop the “Afloat.bundle” file to the mySIMBL app window. Ensure that Afloat appears in the mySIMBL Plugins window and that there is a green dot next to it.
Restart your Mac. Afloat should be working now.
To make your app window “Always on Top,” click on the “Window” option in the menu and select “Keep Afloat.”
In Xcode, I can't open .storyboard files from the document navigator for the specific project I'm working on. If I open a different project I can open them fine, and when I go to finder and manually open the file it loads the interface builder and I can edit the file perfectly fine. I noticed that in the document navigator the icon is grayed out.

It is very subtle in the screenshot, but the opacity is less than 100%.
I've tried cleaning and restarting, and I've even reinstalled Xcode without any luck.
As per I'L'I's comment, removing the files, and then dragging them back into the editor fixed the bug.
I downloaded the .zip of one of my repositories on github and it builds perfectly. However, the simulator shows a black screen upon loading. I checked the repo for missing files, but have so far found no irregularities. The info.plist file is the same as my local copy, as are the main.storyboard and launchscreen.storyboard files.
I think I'm still missing something here. How can I fix this?
Go to your first screen in storyboard and set Is Initial View Controller to true in its Attributes inspector
Try checking your Launch Screen File and Main Interface in Target's General tab. It'd be set to LaunchScreen.storyboard and Main.storyboard (In general)
I am using Xcode 5.1.1 and today I noticed something strange. I noticed that my navigator is not showing my App Delegate among other files... When I look at the directory in my finder, the files are there but don't show up in my navigator in Xcode, any ideas as to why this could be happening?
I have searched online but can't find someone with a similar problem..

You've typed an "n" into the search bar at the bottom of the navigator. Remove that to un-filter all of your files.
I inserted a splash screen using default.png - set to one of the pictures on the desktop and now i am trying to use a view and open it that way however the last splash screen keeps appearing. Ive deleted all the code written for it and even the image. Not just removed reference but also deleted. I dont know where xcode finds the image to display it but the old image keeps appearing so i need to change it. I restarted xcode cleaned built no change. Let me know if im missing something.
In the project navigator, click on the application target. Click on the application target under Targets. Click on the Summary tab and look at the section "iPhone / iPod Deployment Info." There you can see the launch image. You can right-click to see the file being used in the Finder or you can delete it.
Update: Using XCode 4.1, I was seeing problem even after deleting it using above approach. I had to both clean the build and delete the app from device/simulator before rerunning it.
