I have a project which is using the YouTube API to upload videos to YouTube.
One of the requirements is to be able to add annotations to the video, either at the time of upload, or afterwards. The annotation will contain some text to display, and a link to a URL.
Does anybody know if this is possible using the YouTube API, or some other method.
If it is possible, please provide links with details of how to do this.

If you want to do it, you'd have to do it via a browser plug-in or other tricky way such as how YouTubeAnnotations.com does it.

I am working on a personal program to use with my Google account. I don't have a custom website or domain to use. Basically, the idea of my request was to create a personal bot that would comment "First" on a video as a joke between my friends. I looked into the YouTube API a bit, but I got differing answers on the capabilities of the v3 data API. I found the commentThread page but am also confused about its usage. If anyone could give me a basic idea on if this project is possible, I would love to hear it.

As you said, you want to create a comment when a video uploaded. YouTube has provide the webhooks for this.
You can see the docs push_notifications. I think that is what you want. :)
I'm creating an app where i would like to display video result from the YouTube site.
However, i do not want the user to register for this.
After i registered my app, and allowed "YouTube Data Api", Still when i'm calling from my app:

This issue suppose to be really simple, but i'm really straggling to get this to work, i'm thinking maybe it has something to do with the new API version 3.0, that you can not search without authentication?

For suggestions of you tube videos you can use below link. It will gives you the data in XML format. You can parse and get results.

What kind of results do you want to see? Views, comments, share, likes? I think that you are not able to see any results by Youtube Data Api or Youtube Analytics API V3 without a valid key. You can find all error codes and their meanings from this link.

I would like to know if there is anyway I can set the first three videos to be shown as recommended videos for a particular video feed using youtube api.
That's not something that you can control using the YouTube API. There are no plans that I'm aware of to add in that functionality.
I test with browser with the link I get from "http://www.youtube.com/get_video_info?&video_id=xx" to see if it is be able to download.
After remove some parameters from original link, some works but some still don't.
I read some post here but most of are pretty old. A lot of change since then.
I wonder if there are somebody working on this recently.

What wrong with it? I removed fallback_path and replace sig with signature.
The working link is for webm. This is for h264. Both have the same kind of parameters.

That's not a supported method of interacting with YouTube. You need to use one of the official YouTube Player mechanisms to display YouTube videos.
Please familiarize yourself with the YouTube API Terms of Service if you have any more questions.
Is there a way to manage (create, update) annotations using the YouTube API?
I have a few hundred videos on YouTube that I would like to add annotations to.
There's an existing feature request for API access to annotations tracked at https://code.google.com/p/gdata-issues/issues/detail?id=558
I'd recommend "star"ing that feature request to be notified of any updates.

No, this is not supported.
The YouTube Data API v3 does allow you to create Invideo programming annotations and watermarks.
Unless it's just come out, there isn't a documented way of doing anything with annotations via the API yet. I'd be surprised if that kind of support doesn't appear soon, though.
Some time Annotation makes irritate users but sometimes useful to instruct redirect to other topics.
Note: YouTube Discontinued Annotations because it's not working on mobile & second reason is that 70 % user watch YouTube videos on mobile so for better serve youtube took this type of decision.
