Sphinx returns old data after indexer --rotate - search-engine

I'm having sphinx version 2.0.4 fully working.
Whenever I want to reindex data, I'm using indexer
/usr/bin/indexer --config /etc/sphinxsearch/sphinx.conf XXX --rotate
It gives output:

rotating indices: succesfully sent SIGHUP to searchd (pid=14068).
The problem is that process 14068 gives old indexed data.
If I reload service (/etc/inid.d/sphinxsearch reload) this process ID is changed and sphinx returns new indexed data.
Is this a bug or I'm not doing something right?

How are you running queries?
Are you using any sort of persistant connection manager in your client? If so, it might be holding connections open, that doesnt give searchd a chance to actully restart.
(ie the restart will be delayed until all connections are closed)

Neo4j performance on single node insertion and fetching

I just running a simple insertion query in Enterprise version neo4j-3.1.3 on neo4j browser. At the very first time insertion execution time is 410ms, and subsequent insertion it reduce to 4ms.

How to debug leak in native memory on JVM?

We have a java application running on Mule. We have the XMX value configured for 6144M, but are routinely seeing the overall memory usage climb and climb. It was getting close to 20 GB the other day before we proactively restarted it.

Adding up the "capacity" items from jps shows that only my 6144m is being used for java heap. Where the heck is the rest of the memory being used? Stack memory? Native heap? I'm not even sure how to proceed.
If left to continue growing, it will consume all memory on the system and we will eventually see the system freeze up throwing swap space errors.
I have another process that is starting to grow. Currently at about 11g resident memory.

This seems to be telling me that because the Xmx and Xms are set to the same value, there is a single allocation of 6291456K for the java heap. Other allocations are NOT java heap memory. What are they? They are getting allocated in rather large chunks.
Expanding a bit more details on Peter's answer.
You can take a binary heap dump from within VisualVM (right click on the process in the left-hand side list, and then on heap dump - it'll appear right below shortly after). If you can't attach VisualVM to your JVM, you can also generate the dump with this:
jmap -dump:format=b,file=heap.hprof $PID
Then copy the file and open it with Visual VM (File, Load, select type heap dump, find the file.)
As Peter notes, a likely cause for the leak may be non collected DirectByteBuffers (e.g.: some instance of another class is not properly de-referencing buffers, so they are never GC'd).
To identify where are these references coming from, you can use Visual VM to examine the heap and find all instances of DirectByteByffer in the "Classes" tab. Find the DBB class, right click, go to instances view.
This will give you a list of instances. You can click on one and see who's keeping a reference each one:
Note the bottom pane, we have "referent" of type Cleaner and 2 "mybuffer". These would be properties in other classes that are referencing the instance of DirectByteBuffer we drilled into (it should be ok if you ignore the Cleaner and focus on the others).
From this point on you need to proceed based on your application.
Another equivalent way to get the list of DBB instances is from the OQL tab. This query:
select x from java.nio.DirectByteBuffer x
Gives us the same list as before. The benefit of using OQL is that you can execute more more complex queries. For example, this gets all the instances that are keeping a reference to a DirectByteBuffer:
select referrers(x) from java.nio.DirectByteBuffer x
What you can do is take a heap dump and look for object which are storing data off heap such as ByteBuffers. Those objects will appear small but are a proxy for larger off heap memory areas. See if you can determine why lots of those might be retained.

I have a join query where i am joining huge tables and i am trying to optimize this hive query. Here are some facts about the tables
image table has 60m rows,
product table has 1b rows,
product_cat has 1000 rows,
store has 1m rows,
stock_info has 100 rows,
customizable_image has 200k rows.
a product can have one or two images (image1 and image2) and product level information are stored only in product table. i tried moving the join with product to the bottom but i couldnt as all other following joins require data from the product table.
Here is what i tried so far,
1. I gave the hint to hive to stream product table as its the biggest one
2. I bucketed the table (during create table) into 256 buckets (on image_id) and then did the join - didnt give me any significant performance gain
3. changed the input format to sequence file from textfile(gzip files) , so that it can be splittable and hence more mappers can be run if hive want to run more mappers

The query is still taking longer than 5 hours in Hive where as in RDBMS it takes only 5 hrs. I need some help in optimizing this query, so that it executes much faster. Interestingly, when i ran the task with 4 large core instances, the time taken improved only by 10 mins compared to the run with 3 large instance core instances. but when i ran the task with 3 med cores, it took 1hr 10 mins more.
This brings me to the question, "is Hive even the right choice for such complex joins" ?
I suspect the bottleneck is just in sorting your product table, since it seems much larger than the others. I think joins with Hive for tables over a certain size become untenable, simply because they require a sort.
There are parameters to optimize sorting, like io.sort.mb, which you can try setting, so that more sorting occurs in memory, rather than spilling to disk, re-reading and re-sorting. Look at the number of spilled records, and see if this much larger than your inputs. There are a variety of ways to optimize sorting. It might also help to break your query up into multiple subqueries so it doesn't have to sort as much at one time.
For the stock_info , and product_cat tables, you could probably keep them in memory since they are so small ( Check out the 'distributed_map' UDF in Brickhouse ( https://github.com/klout/brickhouse/blob/master/src/main/java/brickhouse/udf/dcache/DistributedMapUDF.java ) For custom image, you might be able to use a bloom filter, if having a few false positives is not a real big problem.
To completely remove the join, perhaps you could store the image info in a keystone DB like HBase to do lookups instead. Brickhouse also had UDFs for HBase , like hbase_get and base_cached_get .

reducing jitter of serial ntp refclock

I am currently trying to connect my DIY DC77 clock to ntpd (using Ubuntu). I followed the instructions here: http://wiki.ubuntuusers.de/Systemzeit.
With ntpq I can see the DCF77 clock

So far this looks OK. However I have two questions.
What exactly is the sign of the offset? Is .DCFa. ahead of the system clock or behind the system clock?
.DCFa. points to refclock-0 which is a DIY DCF77 clock emulating a Meinberg clock. It is connected to my Ubuntu Linux box with an FTDI usb-serial adapter running at 9600 7e2. I verified with a DSO that it emits the time with jitter significantly below 1ms. So I assume the jitter is introduced by either the FTDI adapter or the kernel. How would I find out and how can I reduce it?
Part One:
Positive offsets indicate time in the client is behind time on the server.
Negative offsets indicate that time in the client is ahead of time on the server.
I always remember this as "what needs to happen to my clock?"
+0.123 = Add 0.123 to me
-0.123 = Subtract 0.123 from me
Part Two:
Yes the USB serial converters add jitter. Get a real serial port:) You can also use setserial and tell it that the serial port needs to be low_latency. Just apt-get setserial.
Bonus Points:
Lose the unreferenced local clock entry. NO LOCL!!!!

Is this a good way to demonstrate Nodejs (expressjs) advantage over Rails/Django/etc?

This was not supposed to be a benchmark, or a node vs ruby thing (I should left that more clear in the question, sorry). The point was to compare and demonstrate the diference between blocking and non blocking and how easy it is to write non blocking. I could compare using EventMachine for exemple, but node has this builtin, so it was the obvious choice.
I'm trying to demonstrate to some friends the advantage of nodejs (and it's frameworks) over other technologies, some way that is very simple to understand mainly the non blocking IO thing.
So I tried creating a (very little) Expressjs app and a Rails one that would do a HTTP request on google and count the resulting html length.
As expected (on my computer) Expressjs was 10 times faster than Rails through ab (see below). My questioon is if that is a "valid" way to demonstrate the main advantage that nodejs provides over other technologies. (or there is some kind of caching going on in Expressjs/Connect?)

To complement Sean's answer:
Benchmarks are useless. They show what you want to see. They don't show the real picture. If all your app does is proxy requests to google, then an evented server is a good choice indeed (node.js or EventMachine-based server). But often you want to do something more than that. And this is where Rails is better. Gems for every possible need, familiar sequential code (as opposed to callback spaghetti), rich tooling, I can go on.
When choosing one technology over another, assess all aspects, not just how fast it can proxy requests (unless, again, you're building a proxy server).
You're using Webrick to do the test. Off the bat the results are invalid because Webrick can only process on request at a time. You should use something like thin, which is built on top of eventmachine, which can process multiple requests at a time. Your time per request across all concurrent requests, transfer rate and connection times will improve dramatically making that change.
You should also keep in mind that request time is going to be different between each run because of network latency to Google. You should look at the numbers several times to get an average that you can compare.
In the end, you're probably not going to see a huge difference between Node and Rails in the benchmarks.
