yes. You can set but you lose most user my suggestion set iOS6 as your deployment target it's best.
I highly recommend that you only support the latest two versions. Supporting the latest three iOS versions would only be necessary on the brink of a new iOS release. Supporting iOS versions that hardly any of your users have is a waste of time and money. Since Apple users traditionally update their device OS sooner rather than later it is beneficial to follow that trend.

You can alert user if iOS version is less than iOS7 but for that your app needs to support iOS < iOS7 and all features UI and functional should be supported right from minimum supported version. App store may reject your app if it technically supports lower versions but is buggy.
Instead, you should set application deployment target as iOS7. This will allow to download and install your application only on iOS7 and above device.
For setting this goto your Xcode project->Target->Build Settings->iOS Deployment Target and set iOS7.
So when user visits your app on the app store he will see this for your app.
Even Apple's own applications like Pages, Keynote support iOS7 and above.

I had submitted my app as Universal a long time ago and now I need to remove it from the iPad section and few iPhone versions such as 4,5,5S. Is there a way I can achieve this or do I need to show custom not supported screen to user when they install on such devices. Will apple reject my app for this reason?
For restricting your app to only iPhones devices after the app was already published on App Store you should reupload new version of your app to App Store by simply just changing target devices to iPhone only(with different Bundle Identifier of course).
About restricting your app to stop supporting older devices(4,5,5S) you should change your iOS version compatibility. For example iOS 13 is supported on iPhone 6s and newer devices so user won't be able to use it on older devices. Apple should handle this on their own.
There are some alternatives to restrict your app to specific devices with Required device capabilities key which you can find in your Info.plist file. But I don't think apple will accept this, if this features are not actually used in your app.

You can only restrict user from downloading newer versions of your app from App Store ,By changing your apps deployment info in Xcode general tab.
By changing device type from Universal to iPhone only and Deployment target to iOS 13 which in supported by device above 6s. Then user will not be able to download on older versions.
Or you can restrict user access in your app by putting device specific checks and showing your custom ui for unsupported versions. But for this apple may reject your app if it fails in every case for specific device.
But both type of changes you have to upload newer version of app on App Store.
We have set the minimum version of our App to iOS 10 in the Deployment Target setting in its build target in Xcode. I want to confirm that someone running iOS 9 cannot download the app. The app is on the App Store already.
I have a device which I would like to load iOS 9 on in order to test this. I checked Xcode and I can only download iOS10 on the simulator. There are sites all over the place with .ipsw files I can download, however they are for jailbroken phones - they are not signed by Apple. I do not want to jailbreak the device. Anyway I think that would not even work as I couldn't get to the App Store anyway.
There are a few iOS device models where the maximum iOS version supported is iOS 9, such as the iPhone 4s, and equivalent vintage iPad. Apple still signs iOS re-installs on such devices. You might be able to borrow or buy a used one fairly cheaply, and use that for Deployment target testing.
There is nothing to confirm. An app with a deployment target of iOS 10 cannot under any circumstances run on iOS 9. It won’t be downloaded to an iOS 9 device. But you cannot prevent the downloading of the app in some other way (though it still cannot run on an iOS 9 device). So just believe in reality and move on.
There is an iOS app developed in iOS 4.3. Now I want to upgrade this app to iOS 9 and later. I can able to run the application even on iOS 10 devices. But there are lot of deprecated warnings regarding the latest SDK.
The main reason I'm posting this question is, while upgrading the app from lower version to latest version, what are the action items to be consider to make the application perfect on latest SDK?
Here are few points I've noted,
Clear all deprecated warning.
Do analyser for memory leak.
Enable ARC if not enabled yet.
Proper unit testing.
Please advice me some more point.
Note: I'm not converting the app to Swift, using Objective-C only.
Update: I know the basic things like changing the deployment targets, update the used libraries / Frameworks to latest one, etc., I want more high level points those features are available in latest SDK comparing with lower one.

Here are some more points you have to consider for latest iOS support,
Change deployment target in general setting.
Check for device compatibility for design constraint. There are new devices.
Change the version of your app in general settings.
If there are any functionality for touch event than check if it is possible to implement 3D touch for newer device.
And go for proper testing of functionality and design.

I have an app, which is targeted primarily at iOS8 users.
I'm thinking about porting it to AppleWatch, but i've faced the issue.
My first thought was using watchOS2 for that purpose because of its wider possibilities and my key target audience, who have AppleWatch have already upgraded to iOS9 and watchOS2.
So my question is - Would it be possible for me to create and successfully deploy the app to the AppStore with iOS8 as an app bundle target and watchOS2 as an Watch app bundle target? Will it create any conflicts for the end user?

I am doing something similar. The only implication of what you are asking is that the Watch app will only be available to those users running iOS9 on their paired devices (as this is needed to upgrade the Watch to WatchOS2). In other words your app will then be available to three platforms: iOS8 devices, iOS9 devices, and Watches paired with iOS9 devices. Hope this helps?
I have a app on App Store supporting IOS4+ device. However, I really wanted to use some new API feature in ios5 and decided to bump my base SDK to IOS5.
My questions is, what is the setting needed on iTunesConnect? Does Apple allow me to do this? What will happen to those clients running my app on IOS4? Will they just stop receiving update notification from app store?
If Apple forbidden the change, what is the best option for me? I don't want to make another app which has the same interface/functionality but with only iOS5+ device support..
All you need to do is update your project by setting the Deployment Target to your new minimum version. In this case, set the Deployment Target to iOS 5.0 or 5.1. Build and test. When your app is approved, it will only be usable on devices with the version of iOS you selected, or later.
Existing users still on iOS 4 will still be able to use their existing app. But they can't install any further updates.
