The icon was not shown when archiving for distribution. though, it was shown when testing on a device.
I faced no errors, the process went smoothly and the app was uploaded successfully to the App store.
I keep reading question about (icon is not shown in archives) but I can't understand why such thing is important which lead me to my question.
So, the question is: Will the icon be shown when the users download the app? and if yes, why should I care if the icon is shown or not while archiving??
You shouldn't really care for that, it'll be shown to the users when downloaded from the app store

I have submitted an update for my already approved app on Apple store yesterday. It got rejected with this message
"Your app icon and screenshots include content which is too similar to
iPad and iPhone, which creates a misleading association with Apple
products."
The app is available on iPhone as well as iPad. I did not get this issue when I submitted the app the first time as well as 5 updates after that. I can change the screenshots but do I need to have seprate App icons for iPhone and iPad?
How can I resolve this?
They are complaining that your icons look too much like Apple's own icons. Make entirely new ones.

Every app must supply both small and large app icons. The small icons are used on the Home screen and throughout the system once your app is installed. The large icon is used by the App Store.

I've recently finished development on an app and have reached the point of deploying it to the store via iTunes Connect. I had managed to fill out all the required information under "App information", and "Pricing and Availability".
However my issue is i am currently stuck on the "Prepare for Submission" section. I have managed to upload screenshots and select a build. But it will not allow me to save, so essentially any edits under this section are impossible now due to the below error i am receiving:
"Screenshots and app previews for the largest display sizes of your app’s primary localization must be uploaded directly., Screenshots and app previews for the largest display sizes of your app’s primary localization must be uploaded directly."
The above seemed to only occur after switching localisation to English(U.K) and then uploading my screenshots, after i saved those last amends this is when the error started occurring. However i am unable to revert any changes due to the above error.
I apologise if i'm missing something obvious here, but looking through iTunes Connect documentation and scouring the internet has came up with nothing.
I submitted two videos of the issue, one via Safari and the other via CLI tool deliver. The last response i had from Apple was that they were escalating the issue to their engineering team.
I've tried to edit my submission today ( 24/08/2016 ) and can confirm that the issue seems to of been resolved. I have had no response from Apple, but so far it seems to be working as intended.
In the organizer inside Xcode I see the following. What icon represent the image here and does it impact the consumer of the application?
My two cents: if you see it showing up on the phone and are sure you added all the icon/artwork files in there, you probably have nothing to worry about.
Optionally, you could see what results you get with the Xcode->Window->Organizer->Archives->YourApp-> "Validate" button,

You might try submitting it to the app store with the "Wait-until-I-tell-you-to-publish-it" (paraphrased) option checked, and see what it looks like in your itunes connect account. If you see the icons/artwork there and all looks dandy, you should be good to go. That way if anything looks funny, you can resubmit the icons ( I believe you can just do that as meta-data and not an entire binary ) before it goes live.
I'm fairly positive iTunes would most likely reject and not publish an app that contained no icons/artwork.
I have an iOS app with a bunch of images in it. I used images inside of table view cells and as tab bar images. When testing for development and distribution everything worked just fine, and Apple approved it and put in on the app store. Problem is - I checked out my app from the app store and all of the images are gone! Both image sets are completely absent. Now, this only happens in the version of the app actually on the app store - the app in Xcode looks fine. Anyone have any idea what might be causing it?

Check your targets. In case if you use different target for building for appstore and for adhoc build you may included some of resources only into testing target.
Download your application from appstore, explore it using steps definehere, see if your images are in there, if not then re-upload binary with properly linked images, else, consider answer from #Nikita.
I submitted my app to the iTunes App Store for approval a little while ago.
Today I realized that the application icon was not flattened, as required (suggested?) in the Apple guidelines. As I understand it, a flattened icon has no transparencies, but mine does.
My dilemma is this. If I flatten the icon and resubmit the app, I lose all this time that the app has already been sitting in the approval process. If I do nothing and Apple denies my app, I will have lost even more time.
So my question is this: is a flattened icon a requirement or a suggestion? Will Apple deny my app based on the fact, that my icon has transparencies?
I know one App with a half transparent App Icon, the Dutch application to watch TV, called Uitzendinggemist (Probably only available in the Dutch App Store)
I think you must hope that it will be alright. If it will be denied anyway, re-uploading the binary with the correct Icon will probably take less time to approve, I suppose.
